The software SMARTPOP is a command line program designed for simulating Mendelian population genetics with sex-linked or autosomal loci. SMARTPOP allows you to set the population size, mutation rates and number of loci of the sex chromosome or autosomes. The initial parameters can be set by the user, but the program can also automatically set most parameters to the user desired values. The program can run for up to 50 generations. The program is written using a simple, R (a statistical package) based script.
SMARTPOP is composed of three modules:
- a module to describe population structure,
- a module to simulates a population by mixing the individual genotypes,
- a module to control mating.
How to use SMARTPOP:
SMARTPOP requires R (a statistical package) and has been made for use with the packages of MAREK, POPGEN, CML, MCMCcoal, MOG and GENES.

Simulates the behaviour of a population of individuals with a chromosome composed of two parts: (i) a X-linked (or Y-linked) section, made up of various loci that are either completely dominant, completely recessive, or partially dominant/recessive; and (ii) an autosomal part, made up of assorted loci.

Each individual has three X-chromosomes, two of which have alleles at each locus. These alleles can be dominant, recessive or partially dominant/recessive. All loci are normally distributed among the population (i.e. they are not a fixed number). Each locus can be broken into at most three alleles (e.g. Allele A, Allele B and Allele C).
Note: the -d parameter controls the proportion of loci that are completely dominant over loci that are completely recessive. The lower the value of this parameter, the higher the level of dominance. Values of 100, 50, 20 and 0 are equivalent to 100%, 50%, 20% and 0% of loci being completely dominant, respectively.
