This will not be exactly the same as PAUP, because the BIC approximation is based on an assumption that the tree is correct.
INSTRUCTIONS
Open the PAUP sequence data file. The inputs are then separated into 1st and 2nd positions. After that, process each 1st position with the result of MrModelTest to see the effects on other parameters. If the parameter remains as is after running MrModelTest, proceed with the next step. If the parameter does not remain as is, enter the modified value in place of the one already entered. The modifications you make are:
For the ‘critical’ parameter, modify the value used in MrModelTest to be the ‘equal to 0.5’.
For the ‘search’ parameter, modify the value used in MrModelTest to be the ‘equal to 8’.
For the ‘seqno’ parameter, modify the value used in MrModelTest to be the ‘equal to 3’.
For other parameters, leave as is.
After running MrModelTest, click on ‘Save

In addition to the other answers, there is also POWSIL which was written as a replacement for mrmodeltest and mrmodeltest-gui. POWSIL in Python (requires only Python 2.6 or higher) and in Perl (requires only Perl 5.10 or higher).
