If you would like to know how to do that by yourself, here is the procedure:
To create your own JAR file, you need to add a few lines to build.gradle (at the bottom) to add the Java archive functionality. (You can use the Jar task for this.) After that you can use the manifest to add your custom class to the classpath (or java.class.path).
build.gradle
apply plugin: 'java'
jar {
    manifest {
        attributes 'Main-Class': 'com.mycompany.Application'
    }
}
In case you use the task from the gradle-api:
gradle-api-plugin:1.3.+@aar
// without using the plugin, but similar.
In case you use the standard JAR-File, then you do not need to change the gradle file. The class is already included in the build.gradle:
apply plugin: 'application'
mainClassName = 'com.mycompany.Application'
You can use the manifest-tag to add you own Class to the classpath:
manifest {
    attributes 'Main-Class': 'com.mycompany.Application'
Now you can use the java-file:
java -cp.:/path/to/your/jar/mycustomclass.jar com.mycompany.Application

You need to define a class in your jar file with the same name as your Main class. Then in your application class, you can use this:
Runtime.getRuntime().exec(new String[] { "java", "-classpath", "jarfile", "com.yourclass.MainClass" });
In case you are using Gradle, you can just use
