If it's a normal PDF (e.g. with "1.", "2.", etc.), then you can change it to remove these characters, or convert it to InDesign and change the format there.
Anyway, as mentioned in the other answers, InDesign is not really meant to be used in such a way. Especially with PDF document as output.
There are several other plugins that can read PDf documents in InDesign. I recommend Acrobat Pro X.
One of these is PDF Crunch, which automatically separates PDF documents into multiple pages. This can also handle additional pages added later after installation.
