I want to see the documentation for this one. In fact, I want to see a README for it.
If I try to run a file from the.zip version, it complains about the java executable being missing. Looking at the zip file, the README.txt is actually a separate file, and the README.txt file has no dependencies except itself. That's a good thing. The README.txt file says:

In fact, it appears that you should be able to run the jar file:
java -jar jstacs-0.1-jar-with-dependencies.jar
I don't see a README.txt file, or any documentation for it. Anyone have any idea what the idea behind this is?
It appears to be designed for translation - I don't see how it could be used for protein analysis.

jstacs was designed to help in classifying nucleotide sequences. Today, most of my work is in phylogenetic analysis of mRNA sequences.
We have been working on a multi-class model for protein sequences as well and I am currently working on the translation as well. I will share some of my work later this week when my program becomes ready.
