This is not a complete answer, but it should give you some ideas to start.
Fluid Simulation on Topos in CATIA V5
A workflow with four passes over the simulation loop:
For simulation pass 1, the model will be mapped onto the topos workspace, selected objects will be added and connected
For simulation pass 2, first, the parts are added to the workspace. You can add the parts as n-D arrays if they are linear parts. Otherwise, they will be added as n-D spheres. 
For simulation pass 3, components are joined to form the conveying components.
The simulation will be run. 
For simulation pass 4, the components will be rendered.
The rest is up to you. There is no precise or hard-coded workflow for all CATIA software packages. But a general guideline for CATIA V5:
If the components are linear, use step 2 to add the parts
If the components are spheres, use step 1 to add the parts
Add the parts in step 3
Run the simulation
Render the parts in step 4.
