QuteMol is an interactive molecular visualization system for protein structure visualization, drug design and 3D molecular modeling and simulation. This software is designed to be embedded in web applications. QuteMol can be used in a stand alone form for efficient viewing of large molecules, or as part of a web based system for fast and efficient protein structure analysis and 3D modeling.
The main advantage of QuteMol compared to other molecular visualization software is the scalability. The visual effects are fully scalable in 3D, and QuteMol also allows for the manipulation of almost any aspect of molecule or protein structure (in the most practical sense), including visible molecular surfaces, orienting selected atoms, moving atoms around, coloring atoms, selecting a molecule or protein, fitting molecules, model building, and a host of other tasks. Finally, QuteMol can export a structure in standard PDB file format, or directly export a PDB file to Sybyl's web server.

QuteMol employs a unique molspaces coordinate system in which the Z axis is for the 0,0,0 point at the center of the molecule. This differs from popular coordinate systems such as the Cambridge coordinates in which the Z axis is in the direction of the molecular plane.

Drag-and-drop allows users to create a new molecule
from one or more parts, i.e. bonds and heavy atoms. Each part can
be dragged and dropped into the main interface. While the part is
dropped, users can specify how it should be oriented (face or
edge) and the user-defined distance from other parts.
Molecular editors provide the user with the
possibility of editing atomic positions and geometries and
establishing bonds between them.
Molecular viewers can display a variety of formats
such as stereoviews, wire-frames and interactive sequence diagrams.
Bond editors are to edit the geometry of
bonds, i.e. their length and angles.
Molecule viewers may display molecular
properties, such as three-dimensional coordinates, charges and
molecular dipoles.
Users may interact with molecules, such

radii, and link a 3D molecular model to a sequence of a biomolecule.
